This is weird.  A friend of mine has a 94 Isuzu Rodeo (Honda Passport's twin) with one of the 240w Alpine decks, a pair of 4" Kenwoods in the front and 6.5" Pioneers in the back.  He didn't know how to wire the HU directly to the battery to get the full 240w, so it's just connected through the harness.  He just had a 1000w Kenwood amp installed and a pair of 12" Infinity References.  The problem is, his car only starts about half the time now.
He is running a remote wire from the deck to the amp, so the amp is only on and pulling power when the deck is on.  Since the car starts before the deck turns on, I don't think that the amp is causing the problem.  However, this problem did start after they installed it (heck, they had to jump him when he picked up his car) which kind of puts the source of the problem with something they did.
Thoughts?

sounds like the battery was run low during the installation...seems to me like its a bad battery, assuming that everything shuts off when the car is off. Its not likely that it has anything to do with the installation, if I were him I would get the battery checked

I'd have the alternator checked too. 1000 watts can be a strain on any OEM alternator. If it can't keep up with the draw when the stereo is on (primary indication would be the lights dimming when the bass hits), then it wont have enough power to keep the battery charged. He may need to invest in a high output alternator to keep his electrical system from damaging itself.

   Normal battery voltage and current draw

• A healthy battery is about 12.2 - 12.8 volts

• A not so good battery (but still operational) is about 11.4 - 12 volts
• A battery needing replacement will read under 11 volts (about 10.5 - 10.8)
anything over a 25ma draw is considered parasitic.  Use your DC ma current setting on your dmm.  Put it in line with your battery to check to see if the battery has a parasitic draw.

If both the battery and the current draw are normal then I would take a look at the alternator.
